You can catch a shuttle bus from Bratislava to Vienna.

Then...

Sky Europe flies from Vienna to Krakow.

Sample one-way fares over the next month:

Monday 17th March: Vienna - Krakow for EUR 53 including taxes
Wednesday 19th March: Vienna - Krakow for EUR 53 including taxes
Wednesday 2nd April: Vienna - Krakow for EUR 43 including taxes
Sunday 6th April: Vienna - Krakow for EUR 43 including taxes
Monday 7th April: Vienna - Krakow for EUR 43 including taxes

attitude Travel doesn't have any flights - it's just a website.

The Slovakian low cost airline Sky Europe has flights on Wednesday 28th May from Vienna to Krakow for EUR 43 including taxes though.

Also, you might contemplate taking a night train from Bratislava to Krakow as an alternative to travelling to Vienna and then catching a low cost flight.

Here's one option:

Wednesday 28th May
Train EN376: Bratislava dep. 22:51 - Breclav arr. 23.42
Train R202: Breclav dep. 00:05 - Krakow Gl. arr. 06.22
